I am trying to simulate aftershock response of a main-shock damaged building by applying eq loadings one after another. Would you give me some idea how to do it ?

just run the major earthquake .. when that one has finished run some more analysis steps till the structure comes to rest (increase damping to get it to stop quicker) .. then reset the time in the model back to 0, add the next motion and do the analysis.
